I am just come back from Jordan and would confirm there is some great running out there. The road to the protected area at Wadi Rum has some fantastic scenery as does running out around Little Petra. Also amazing walks for the non runners! Well worth thinking about if you want somewhere different.
As a single female I didn't have any problems running out there, but I did wear long tights and a t-shirt which covered my hips when running along roads out of respect for the religious and cultural norms. On the trails no such problems were apparant.
